I added a -gene switch to enable searches specifically for lsu or ssu genes.
The solution was simply implemented by creating directories for the respective gene sets in /db and then pointing to them using the switch.
Whats the benefit? I am curating the SILVA SSU database for LSU contamination - and searching for SSUs in a database of 1Mio+ SSUs is nonsense and takes forever. With this minor update I can now specifically search for LSUs only.
