Suggestion for fixing this:

  1. Create a source feature-level fix similar to StrainQualifierValueFix
  2. The fix adds a new qualifier /macronuclear when there is the following qualifier /organelle="macronuclear"
  3. Create a SNAPSHOT version on sequencetools with this change and add it as dependency to ena-sequence-persistance
  4. Try putff - getff to ENADEV and see if the files are fixed correctly
