Somehow, even though the correct Replica indices were being written to Amber NetCDF trajectories, the Hamiltonian value was not being written to NetCDF trajectories. This PR fixes this and adds an internal check for unhandled REMD values. This is really just cosmetic since replica indices were always being written, so sorting was happening correctly, but the value should still be preserved.
