I compared the performance on different aligners on MethylFastq simulated data. I simulated samples with 10%,50%, and 90% CG level. Surprisingly, the sample with 10% CG has the highest sensitivity for both aligners. This seems to be counterintuitive to me...one may expect that a higher methylation provides a bigger window for detectable methylation sites. Some incite from the MethylFASTQ team would be appreciated...
