Resolve @deprecated methods

With bukkit for minecraft 1.6.2 many of the common methods on Material, ItemStack, etc. have been deprecated without notice how to use them correctly.

Therefore, prepare for a large overhaul of the framework.

Dmg-Valus that describe materials should be handled with

ItemStack stack = new ItemStack(Material.LOG, 1);
stack.setData(new Tree(TreeSpecies.BIRCH));

No idea how to serialise this.
