Split chromosomes before joint genotyping

Increase parallelization by splitting the chr before joint-genotyping. Also prevents wasted effort genotyping chaff.

This would also help WhatsHap phasing which is currently single-threaded by necessity. May necessitate dropping of support for GATK3.
