Reorganize modules

IMHO the architecture is better than 0.87, but still needs to be better organized before 1.0.

I would like to try and use tach to better organize modules.

Heyy again, Although I'm new at understanding what could be the best architecture, I took a look on the dependency graph and didn't find any circular dependency.
I would like to have some more information, like where should I focus on for improvements for this task.

once thing I could think is to consider folding geml into a dedicated subpackage of genetciengine
