1. How do I use r2rml-jena-processor-jdbc for running an R2RML script
2. Is there some sample code available?
3. Can I use it directly from the CLI?

The RML tooling is integrated in our RDF Processing Toolkit.
But I see that the R2RML part has not been wired up with the JDBC - that's a TODO.

For R2RML you may want to check out Ontop which can also do virtual views over relational databases from R2RML mappings. The JDBC processor of this r2rml toolkit only dumps the triples / quads.
