template matching module should become a dependency of pytom

The template matching module (https://github.com/SBC-Utrecht/pytom-template-matching-gpu) has now diverged from main pytom, we ultimately want to make it a dependency for this repo and its now easier for development.

Closing this issue also closes #47, closes #40, and closes #23.
