@yibeichan - I think the Readme has a mixture of description of various things that in the repo, but it would be very hard to follow if someone would like to use it.
I also don't know why you focus on describing how to run for all the tools at once, instead of just showing an example. If we add FSL (or anything else) we would have to rewrite everything.
I would also repeat the suggestion to create separate directories for separate tools.
There are also sections that are lacking connections to anything, e.g., Override Run Date or Manual BABS Commands, Arguments
We could work on this together, but perhaps you can review Readme first, and I can add FSL content and utils
