what to do when ai added the function in another way which is different from spec

hey, I met an issue.

Suppose I need to add a new function, then I told AI to add function in Way A, it wrote specific design and task.
later, I executed the apply command. AI worked to add the new function. Finnally, I found that the function is added in Way B.

Way B is ok, so I need to let AI update the markdown files?
What's point of archiving it?

Yes, you can prompt your AI to update specs without necessarily going through the whole proposal phase, and relevant files in archived spec/ will be updated accordingly (or in your current wip changes if that is).

However it would be nice to have something in Agent.md to have the agent ask user what to do about specs when it finds discrepancies.
