Hi Mike,
First of all, this looks solid and really easy to use. Also I had no trouble building it. :-)
Here's my list of possible improvements:

1. Close graphs after migrating (if possible - I couldn't find anything like a CloseCurrentWorkspace command in DynamoViewModel)
2. Let user choose a destination directory instead of having to deal with file suffixes
3. Show a summary at the end of how many files were migrated / skipped
4. Make it an option to process subdirectories recursively as well

Items 2-4 seem pretty straightforward to me and I could actually try to do those myself and learn a bit about view extensions and XAML in the process. Let me know how you feel about such contributions to this repo.

+1 on chosing a new directory rather than renaming. Mike and I talked a little about the suffix-ing, and it seems like that will definitely create some weird states for dyf files.

For skipping files. Current behavior is to stop the process for human intervention in the case of missing libraries, seems like skipping and listing would be better, or blowing through the warning , continuing on with the save process, and listing the files that had errors

For simplicity, open/save may even be a reasonable approach over suffixing or specifying a new directory. It's just a little more dangerous . . . users need to make sure they make copy on disk of a new directory for the files they are migrating.

Regarding destination dir:
Destination dir could just be optional. If no destination dir is set, files could just be overwritten in the source dir. Add a warning text in front of it for good measure. How about that?

Regarding skipping:
It's hard to know which graphs cause issues since the popup warnings don't have the file name in it, I think. (But that would have to be changed in DynamoCore...) Would get easier to identify the graph, though, if workspaces were closed directly after upgrading (see above). And I think the files get saved despite the warning, too. (Have to re-check that again tonight)
